Personally I think keeping 1/3 of your building slots free will hurt you a good bit if you don't use them soon. But it's ok to leave a few free. Out of my 100 slots (premium account) I have up to 5 available that I use for contests or other little things.
You'd have to ask other people if they use every one of their slots or leave a couple open. I'm curious myself.
However the math is pretty clear that you get more for your money building a new plant than upgrading one.
