Two questions about money.
1. Sometimes when I click on my store the money they earned is added once I click in, other times it is not. Does that mean that money is not being added? Or does it automatically add it at each hour if you don't click in first?
2. Are the prices cacluated corrected after you produce goods as to how much they acually cost?
Sometimes it would seem not but I've never bothered doing the math myself yet.

1. As I know, Stores update your cash (and items stored) if and only if you click on them.
2. Do not forget, that you see AVERAGE production cost in the Warehouse. If you are refering to wares, which were given to you at the begining (no cost), you may see the price is higher and higher if you produce it.
